Okay, a bit late, but here's the answer.

The box is empty.

Why? Well, although each time you are adding more balls than you take out (and therefore intuitively you'd say the box is getting fuller and fuller) you have actually taken out every ball you put in. On move n, you take out ball n. So, for example, on the 106th move you remove ball 106, and on the 11,762,013rd move you removed ball 11,762,013. This holds true for every ball. Therefore, you have taken out all the balls that you put in.
