To name a top four would be against my principles, not to mention be really hard to do.

Yeah, I love the Rainbow Road theme from MK64 (haven't gotten far enough in MK:DD yet ), many FF themes (those 7/4-time Espers, woo), and almost any theme from DKC2. I think it's a major reason I've played DKC2 as much as I have. The themes for Funky, the menu screen, sunken ships, ice caves, bramble, forests, roller coasters, castles, King Zing, even the Rare and Nintendo logos...Too bad the sequels didn't come very close. But where exactly do we hear the "Stickerbrush Symphony"?

I also love all the music from a niche PC adventure called Rama, based on Arthur C. Clarke's books. Perhaps the best of that is the title screen music, which is also played in certain areas after a time bomb has been activated. There's also the haunting tune with at least three adaptations, two of which are played at the start of the game.

Super Smash Bros. Melee is downright eclectic, including in music. Now I'd like to buy Earthbound and Fire Emblem. (I know the latter is available in English for GBA, but I don't do handhelds, and I have yet to get a proper emulator.)

Then there's Ocarina of Time, which has "Saria's Song" and some awesome boss battle themes, among others.

Right now I'm loving one of the flight themes in Skies of Arcadia, specifically for the Little Jack after it gets the harpoon cannon.

To me, Flimbo's Quest might have the best music in any video game ever, and it was for an extremely limited system as far as music goes (as in - all sound from the system it was for, the c64, came from an onboard synthesiser. As such you had some really good music for some games, and some really painful pieces for others).

As for specific songs - Starlight Zone in Sonic 1, Ice Cap Zone in Sonic 3 are both high up on the list
